Yes, it happens all the time. Not just in the realms of commentators but also in the Mishna and the Talmud that are much earlier. For example, the schools of Hillel and Shamai disagree with each other very often in the Talmud, sometimes about the most fundamental dimensions of Jewish Law. Another example is among the commentaries. Rashi is considered to be the most foundational commentary that there is on the Written Torah and on the Oral Torah – yet, Nachmanides has many disagreements with Rashi’s explanations on the Written Torah – again, some of them revolving around extremely central tenets within Judaism.
