A Kollel can require their students to give ma’aser from their stipend to the Kollel. I have heard of such arrangements although I have no personal experience with it. Ma’aser is not a tax, which means that even if there were cities where Talmidei Chachamim are exempt from municipal taxes, it would not have any bearing their need to give ma’aser.
