As you write, “Vaya’avor” needs a Minyan to be able to say it. Therefore, if you are still davening the Amidah you should not say it. If you are ahead of the Minyan (for whatever the reason), it would be correct to recite Vaya’avor with the Minyan even though you will not be saying Tachanun with them.
